Toyoko Inn pretty much anywhere; Hankyu Hours Inn Oimachi is a decent deal... you are very much in business hotel territory.

I know bugger all about Tokyo hotels but I have stayed there. Girl recommended it to me. Comfortable but small rooms (smaller than they appear in the photos). Good breakfast included. Breakfast entertainment is noticing the older sararimen and their bleary-eyed unmade-up OLs recovering after not so much sleep after missing the last train: no doubt after a hard night's work meeting an important deadline at the office.
